Doesn't matter.

LSB/USB are just two methods to translate a DC baseband signal up to RF.

Just like RTTY and PSK31, you can use either LSB or USB transmitters, as long 
as you send the transmitter a proper baseband audio signal.  (Same thing for 
receive direction.)

With SDR, you are simply moving a complex baseband signal (I/Q) up to RF by 
using a complex exponential, and you also end up potentially with much cleaner 
interpretation of the math than by using SSB hardware.
