There is no contradiction. The very first rule in the General Rules is:
1. Precedence of Rules:
1.1. Rules for individual contests or events, including Field Day, take
precedence over all General Rules.
1.2. General Rules for HF and VHF contests take precedence over General
Rules for all contests.
A rover station can be used with one and only one callsign, be it family
members or otherwise at the controls.

Can you provide some specific examples (callsigns) of such operations?
My guess is that either (a) they were non-competitive entries where the
there was no indication given that they were made from the same vehicle,
and while you may have known what was being done, the ARRL Contest Branch
does not, or (b) they did not submit logs and enter the contest.
