That should be the way to do it.  LOTW doesn't care what callsign anyone uses.
 The only important thing is that the callsign match exactly.  So the question
really is, "what callsign did the rover use when he uploaded his log?"

If you really need the QSL, then there's nothing stopping you for uploading it
both ways.  For example, if you worked W0IS/R and W0IS, then you can upload
that QSO twice.  But since the Rover will probably be uploading his Cabrillo
log from the contest, chances are, he's in there with the /R.

If you're not sure, you can click the "Find Call" tab, and search for both
versions of the callsign.  This way, you can see if the rover has ever
uploaded QSO's with the /R version of his call.
