Unfortunately not.  Check out the aluminum case interior photos:

It's clear that there is no room for that because they use a big thick heat
sink that touches the top of the chip (you have to remove the heat sink
that comes with the product).  They provide a "thermal pad" (gray rubber
square) that goes between the chip and the aluminum.

I would be nice if the Red Pitaya folks would come up with a new aluminum
case that allowed a fan to go inside, but I don't think that's going to
happen any time soon.

A laptop cooling pad on the underside could work though, as DD5XX suggested:
