Flaky C-31 is a very common occurrence. You might try some contact cleaner
down inside it and rotate it back and forth to scrub it. If that doesn't
make it smooth, it needs changing.
Very important: Make certain you put all the mass term connectors back
exactly where there were. The ones along the front edge of the logic board
and the ones on the left-central interior of the board, in particular.
Its not a difficult job if you're careful about this.

Just wanted to add one more comment. The Omni 6 is anywhere from 16-20
years old depending on vintage. I would guesstimate that there's a 50%
chance that C31 is NOT going to adjust very well. Before messing with it,
you need to be prepared to replace it if the adjustment doesn't go well.
If you're not prepared to do that, you probably don't want to touch it
IMHO.

I recently replaced C31 in my Omni 6. The cap replacement was easy.
Getting everything calibrated and the PLL happy was tricky.
BTW, you need to make sure your BFO oscillators are aligned before doing
WWV calibration. If the Wiki doesn't say that, I'll add a note.

have all kinds of strange stuff on the readout like 41 MHz or 2-E2.1...
I
did a master reset and it went back to normal. It is not on frequency
(30
to100 Hz off) and the PLL randomly drops out after being on for a while.
I only have a multi meter and I'm certainly not qualified or comfortable
doing board level work or calibration. I know I should have left well
alone but that's water over the dam now. Could C31 be faulty and
causing
the problem or did I do more damage?
Any suggestions?
