[Yaesu] Problem with FT990 & AL1200

I am experiencing a problem with my FT990 when used with my Ameritron Al1200
amp on 160 and 80m. The relay in the AL1200 cuts off the first dit on CW. 
I seem to remember someone else had this problem a while back, and may have
found a cure for it??

Any help would be appreciated...
