Note that the PTO signal first enters the Time Base board via the 2 pin
connector. The PTO signal is shaped and sent to the actual counter board, along
with the 5.24888 MHz reference via the 9 pin cable connecting the two boards.
The offsets instructions come in through the 5 connector cable from the
bandswitch in 4 data lines and one ground (pin 1).
The circuit you mention with all of the diodes acts to set the corrected offset
for USB or LSB. Not very likely these would cause what you see, even if they
were in wrong.
PS: The timebase board schematic I am using is Rev A.
