The flare was X-rays, which travel at the speed of light.  When the
X-rays strike the upper atmosphere they ionize the atoms, and that's
what causes the blackout.  

Often with this kind of flare, particles are also ejected and, as you
say, those do take a couple of days to reach the earth.
