The FT-1000 second receiver uses a separate carrier oscillator for each 
mode.  The one for CW may not be set up correctly.   If you have the service 
manual, check on page 4-3, RX-2 carrier frequency.  You will be adjusting 
TC6003.  You may have to just set it up to center the filter instead of 
using a counter since you are installing an Inrad filter.
