Does it do any harm to run a modern transceiver (such as an FT-1000 Mk 5) into a high-enough SWR that the protective circuitry is folding back the output power? I was unable to get the internal tuner

Sounds like you answered your own question Pete :-) Since you did it and nothing happened, it didn't do any harm. FWIW, I use the SWR cutback feature as a tuning aid when tuning my Johnson Matchboxes
