Log and submit what you copied.  After contest massaging by looking up stuff on QRZ or other places has no place in contesting during the contest unless assisted under some contests.  Once the contest is over the logs should lock after an hour and that is that.  It gives the op time to fix obvious errors that occurred during the contest that would not be practical to fix during a run.

If K3ES called in after K3EH that was an obvious mistake.  You simply log K3ES and move on.    You never logged the 9 call.  If he logged you that is his problem.

I dig out "K3EH" (I think; close enough -- if I'm wrong, he can fix it),
and I send him a report.

The calling station sends me "5NN IL" and does not correct the K3EH call
sign.
Illinois? No problem; lots of people in non-natural QTHs these days. I
log it, and do a quick "ready for the next caller", hoping the 9-land
caller is still there.

Instead, K3ES calls in. "5NN WPA".

Hmmm. So, who gave me 5NN IL??
QRZ.com shows K3EH in Florida. K3EH has no scores posted on 3830scores.com.

I think it was that over-persistent 9-land call. If I leave it in my log,
I'll get dinged for a busted callsign. So I change it to X-QSO.

But wait a minute. I'll lose the QSO -- and it's his fault -- but the
9-lander call might still get credit for it, which I believe he does
not deserve. (Some say the log checking software might not credit him.)

I still have time to delete the QSO from my log and to resubmit.

What do you think I should do? I do not promise to accept your advice.

73, Art K3KU
